Technically speaking, a protagonist is a character that's central to the story. Just like antagonist is someone who wants to stop the protagonist, it doesn't mean villain, it doesn't mean bad guy, it simply means someone who wants to stop the main character.

So technically, the protagonist has to be someone who's playable for the most part of the game. Ada would be the protagonist of Separate Ways... You know... If that scenario was canon.
