Seventeen years before the start of the series, humanity was struck by an all-out attack from the "Fleet of Fog", an opponent using strangely and clearly advanced technology to destroy humanity's ownership of the seas and largely isolate most countries.
For reasons currently unknown, one member of the Fleet of Fog (a cruise submarine, I-401) more-or-less defected to humanity and put itself under the command of the protagonist. Iona (as she's known) is working with him to change the situation in the world and lead it to the better.
Meanwhile, she and many other Fog ships are using what are known as "Mental Models", living avatars of the ships themselves that are capable of experiencing human emotion. As the Supreme Flagship of the Fleet of Fog noted, the only reason the Fleet won against humanity in the last great battle was because of their incredible weapons and defenses - they had no tactics, just power, and if the humans did have power, they would have annihilated the Fleet of Fog.
Meanwhile, outside of trying to blockade humanity, the Fleet of Fog is searching for something called the "Admirality Code", because they have no idea why they were activated or given the orders they currently have...
Also, it has Takao.
