Never anime.
The only game ever to take cues from the anime was Pokémon Yellow, and while as loved as it is, GameFreak knows better than that now. Unless you're reasoning that the Pokémon following you feature = anime. Which I can kinda see, but since it's so expanded, I wouldn't consider it anime-based anymore.
As for the manga, if I remember correctly, it's actually the other way around: The manga is based off of the games. But like I said, it's still too soon to see if HG/SS will follow the Mask of Ice arc more closely than GSC did. They just might, now that they have more data space to work with.
