I know there are a lot of things I want to see changed/fixed with the upcoming incarnation, and I'm curious to hear what all y'all want to see as well. For myself, I'd say:
-Retype a few of the current Pokémon. Luxray is obviously Dark/Elec. FIX IT. I realize that this could potentially unbalance some of them, but come on- How are Psyduck and Golduck not Psy/Water?
-Attract should ONLY affect those in the same egg group. Laturn infatuating a Yanmega? Whut?
-AUTO SORT FOR THE BACKPACK. Seriously, four generations and we haven't seen this yet? For ******** sake, Mystery Dungeon had that. Also, a split pocket between use items (repel, escape rope, sellables, etc.) and hold items.
-Give Sableye a better ability. Stall? What the ******** is that? It's much more deserving of Technician.
-I don't care how broken it'd make it, just give the Magne- trio Levitate. It simply makes sense, and I don't give two shits if it gets Magnet Rise. It should be innate.
-Evolutions for Sableye, Mawile, and Sudowoodo.
-Character modification. It wouldn't be difficult at all to give us different clothing options. AT LEAST grant an unlockable Team Rocket outfit that you can wear for more than two seconds before the story says "******** you, you can't have too much fun now".
-On the previous note, allow us to input our height/weight, and maybe even our age at that. I wanna see how far my fat a** can fling a Gastly with that comparison scale in the Pokédex.
-Dual-type attacks. I'm curious how that may pan out.
-??? type attacks and Pokémon (even just one). No strengths, no weaknesses. Perhaps make Missingno a legit Pokémon?
-Allow for HM moves past the Pokémon's actual moveset; maybe introduce a Utility Set, so things like HMs, Teleport, and Dig can be taught for sake of overworld use only, and not usable in battle. I'm sick of how obligatory HM whores are.
-Make Roost a BF Tutor move, goddamnit.
-Make Rare Candies way cheaper in the Battle Frontier. Save people the time of grinding through the E4.
-More -eons, plox.
-Bring back Diving! Going undersea was great fun.
-BRING BACK SLOTS, YOU LIMEY BASTARDS. Or lower the price of Game Corner prizes. Either way, it needs to be rebalanced.
-Give the E4 different dialogue for when you challenge them after the initial story run. They can't seriously be memory-wiped every single time.
-More Special Quick Attacks. Nobody gives a s**t about Vacuum Wave.
-Continued Pokéwalker usage. Don't know if current walkers could be updated, but I rather enjoy having one.
-Bring back the Pokétch, even if it's as a Key Item. I miss being able to just keep the map, team specs, or daycare Pokémon on the bottom screen.
-There's plenty of screen space in the HG/SS interface; make more quick-use buttons. For that matter, the only thing not usable on the touch screen is the +Control Pad, so why not add the option to move with the Touch Screen?
-Give us the Running Shoes at the beginning of the game. Don't force me to drag my a** to the next town playing errand boy. I just want to get my starter and go kill s**t.
-Make Rotom's Formes usable in the BF, wireless, and wifi play. There's not much point to it, otherwise.
I know I've got more, but they escape me for now.

Also, I agree with just about everything you said, Jack. Mr. Mime should evolve into like Master Mime with like A Beard and s**t.

Oh boy, I was going to post a topic like this one, but held back due to Heart Gold and Soul Silver only recently being released. Well, I got a pretty big list, too:
idea Make a more persistent overworld. Trainers could be rematched once or maybe twice a day, like every six to twelve hours. Keep the idea of day and night like HGSS, and expand on it like maybe a dynamic weather system and seasonal changes.
idea Introduce a non-linear plot. In the series, the main character goes through a series of eight gyms earning badges and awards in order to face the ultimate challenge, the elite four. It would be interesting to have all, if not most of the gyms open from the beginning and one literally has to choose their path throughout the gyms in whichever way seems most efficient to the person.
idea In accordance to the previous idea, perhaps the world or the trainers in it should level up at a similar pace to the player, so that there is always a challenge from fighting them and routes or paths don't become stale or boring. It would also challenge the player to keep a balance in their team, since devoting all efforts to one party member would quickly become a very challenging endeavor.
idea Have buildings or infrastructure designed for training and building the player's team. Gyms were meant to be a training ground of sorts in addition to the challenge of the gym's leader, so it would be interesting to a mechanic that emulates that.
idea Side quests and mini-games. There should definitely be more ways to pass the time in the gameworld, things like slots and casinos should have a functional equivalent in every town or city. One other thing that gives liveliness to the world is the abundance or scarcity of side-quests in it, usually there are very few side-quests in each town if any at all, and little incentive for the player to interact with all the inhabitants. Each member or at least most should have a clear and defined role in either the town itself or the player's story. This role could include one or more quests that are optional to the player, yet enhance the richness of the world.
... Definitely have more suggestions and thoughts, but I think those are the most fleshed-out ones that I could come up with. Still a pretty long list, though... sweatdrop
