Edward and Alphonse Elric arrive at Lior, hearing about Father Cornello who can perform miracles and claims to bring the dead back to life. The Elric brothers set out to confront aftering their meeting with Rose Thomas, a woman that is mourning her dead boyfriend Cain and the death of her parents when she was a young girl.
As the Elrics confront Cornello, they revealed their past about Ed losing his left leg and Al losing his entire body. With Ed's left leg gone, he sacrificed his right arm to bind the soul of Al to a giant suit of armor. A past of the Elrics' childhood is shown from episode 3 to 9, when the brothers had perfrom alchemy (Ed in age 6 and Al in age 5), their love with their mother, Trisha, the horrors that began when their mom died due to an illness. Even during the time, the sons of Trisha sends letters to their father Hohenheim, who never answers their letters. The horrors showed what happen to Ed and Al's bodies.

Afterwards, the Elrics met Lt. Colonel Roy Mustang who recruits the boys to become State-Alchemists of the State Military due to seeing the failed Human Transmutation. Mustang also stated that he received a letter from the boys, inquiring Hohenheim of course. Shortly then, Winry and her grandmother fit two automail limbs for Ed in place of his right arm and left leg. Edward and Alphonse then leave Resembool to travel to Central City.

Along the way, they met Majihal, whose name had appeared on their father's letters relating to Human Transmutation. Majihal had an eldery woman following while meeting with the Elrics, and the Elrics also met Claus, a young girl who reveals that her sister was killed by a zombie. Majihal revealed that he had a lover named Karin who died, and later the eldery women who followed him was actually Karin. Ed discovers that Karin lost her memories and has aged. Once Karin's memories have return, Majihal fails to recognized her due to his passion of reviving her. Majihal then attempts to murder Ed, using his sword, but in self-defensive, Ed knocks the swords right out of his hand, flew into the air and impales him through his stomach, killing Majihal.

The Elrics then move on to Central City, but encountered a group of terrorists led by a man named Bald, then later defeats them with the help of as we all know, Roy Mustang's best friend, Maes Hughes. When they arrive in Central City, Mustang advises that they stay with an Alchemist named Shou Tucker, known as the Sewing Life Alchemist. Over the course of a few months that they stay and study at the Tucker home, both the brother's become very close to Tucker's young daughter, Nina, who views them as her older brothers, calling Edward 'little bigger brother'. Edward passes the State Alchemy exam by saving another candidate during the practical test using alchemy without a circle. Soon after, Edward discovers that Tucker, who was famous for creating a talking Chimera, created the Chimera by transmuting his wife, who Nina believed to have left them two years earlier. By the time Ed arrives to confront Tucker, he has already transmuted Nina and the family dog, Alexander into another talking Chimera. Ed realises that the Chimera is Nina when she calls him 'brother'. After the military become involved, Nina/Alexander escape from custody and are deconstructed alchemically by Scar. Ed arrives to see the deconstructed body of the Chimrera. He vows to catch Nina's killer.

Soon after, Winry is kidnapped by a killer who has been terrorising the city and someone Ed believes may have had something to do with Nina's death. Ed and the killer, who calls himself Barry the Chopper, fight after Barry removed Ed's automail arm. He is found by Al and, while crying, says he had never been so terrified in his life as when he thought Barry was going to kill him.

Ed agrees to search for the Philosopher's Stone in hopes of restoring his and Al's bodies. The brother's begin helping people as they continue the search, including the Tringham brothers (Russell and Fletcher) who had been chasing their father Nash's failed research reguarding to the philosopher's stone and later states to live their own lives thanks to Edward. Back to Central City, Ed reports to Mustang about his missions, and later challenges him to a duel in order to learn about Doctor Tim Marcoh, who survived in the manga, but was killed and eaten by Gluttony in episode 16 of this anime, though it was not revealed until the 50th episode.

After learing Marcoh's notes, Ed and Al head for the Fifth Laboratory, which is different from the one in the manga and 2009 anime. There, the Elrics, along with Scar, met Lust, Gluttony and Envy as well as Shou Tucker, who became a monstrous chimera himself and in hopes tries to revive his daughter, Nina. Scar, who fought the boys from episode 14 to 15, though met Ed earlier in episode 7-8, became their relationship, helping them escape.

While recovering his wounds at the hospital, Ed tells Hughes about the homunculi and the other events in the 5th Lab which leads to Hughes' death in episode 25 by Envy. Alphonse, who ran away due to Ed not telling him about if Al is really an artifical soul and what was Ed afraid to tell him. Ed mets Al again after Al ran into Scar to help him with danger.

Later on, Ed, Al and Winry (who did not knew Izumi and Sig and never met the Curtis siblings in the manga), are dragged to Dublith by Izumi and Sig. Ed, Al, and Winry discovered that Izumi and Sig's baby was created into a homunclus after the baby's death, with Izumi performing Human Transmutation. The three duo met the homunclus by the name of Wrath, whom Ed discovers that it was Wrath he saw in the gate and toke his right arm and left leg, giving the homunclus the opportunity to perform alchemy. Wrath even hates Izumi as well, and Izumi spends the entire series to get her creation's forgiveness.

Afterwards, Wrath escapes and at Izumi and Sig's butchershop, Izumi sends the Elrics to met Dante, Izumi's former teacher. While at Dante's mansion, they encounter her student, Lyra (who the Elrics met in episode 9), who wished to become a State Alchemist. While at the deep forest, Al is kidnapped by Greed and his chimeras.

This leads Ed into searching for Al. Ed then finds Al, Izumi, Sig and Greed and confronts Greed. Ed later on kills Greed at Dante's mansion thinking that Greed is responsible for Dante's death, though Dante's body was on the floor and Greed had arrived at the mansion.

Ed meets his death at the hands of Envy.
Added by D33DeeD33GuyEd later on travels to Lior, confronting Scar and battling him. Their battle is interupted by Lust, Gluttony, later Lyra and Rose, the Holy Mother. Scar reveals his past to Ed and also tells of what the military did to Rose and the rest of Lior. Ed did dicovered that Scar was going to use Frank Archer's troops as the ingerdents of the Philosopher's Stone. So because of this, Ed helps Rose and the Lior citizens escape from this fate. Later, Ed finds Al, who is now a philosopher's stone, thanks to Scar, who died after he sacrificed his two arms.

Later on in the series, Edward had discovered that Dante faked her death at the hands of Greed and use the Philosopher's Stone to transfer her soul to Lyra's body. Edward also learns Dante's past with Hohenheim 400 years ago. Edward then was informed by Dante in Lyra's body that she is next to transfer her soul to Rose's body. Dante uses Rose's baby to open the Gate and Ed is sent to the other side of the Gate. When he awakes he finds himself in another body that looks almost exactly the same as his. He see's Hohenheim, who confirms Ed's suspicions that he is infact in another world. It is revealed that Ed and Hohenheim are in Londom during World War I. Hohenheim explains that the huge amount of death in this world is the source of all alchemy in their world, he also tells Ed that only his soul and mind crossed through the Gate and that his body is still inside, making it possible to return using his inner Gate. As Dante opens the Gate in order to take Edward's arm and leg from Wrath, Ed re-enters his own world. Ed and Envy engage in a fight, Envy changing from form to form, including Tim Marcoh, Mustang, Maes Hughes and others, trying to take Ed off guard. Ed demands to see his true face and Envy reveals his true appearence which holds a resemblence to Hohenheim. Dante tells him that Envy was the first Homunculi created when Hohenheim tried to bring his and Dante's son back to life, over four hundred years ago when he died from Mercury poisoning. Using this news as a distraction, Envy transforms his arm into a blade and stabs Ed through the heart, killing him. Al breaks free before Gluttony can completely devour him and plans to revive Ed, because his soul is still at the gate and has not yet crossed over. Envy tries to stop him, which ends with Envy meeting Edward at the Gate. Envy learns that Hohenheim is still alive on the other side of the Gate and sets out to kill Hohenheim, against's Ed's advice. When he wakes up, Ed learns from Rose of Al's sacrifice. After having Rose leave and take Wrath, Ed uses an array, with the same technique he used to bind Al to the suit of armour, in hopes of bringing Al's soul back from the Gate. Flashing ahead to the epilogue, it shows Edward in London, preparing to leave for Germany. He explains to Hohenheim that there is a rocket scientist in Munich who he believes may be able to help him get home. As Ed is on the train, he vows to someday be reunited with Al.

Edward Elric, having been sent to the other side of the Gate (ending up in our world) at the end of the anime, is trying to find a way back to Amestris. Meanwhile, on his side of the gate, Edward's brother, Alphonse, is trying to find a way to bring his brother, Edward, back home. Al has had recurring dreams that he is in Germany with Ed. During the two year time gap between the end of the series and the beginning of the movie, Ed has become a rocket scientist and is living with a boy named Alfons Heiderich, Al's "real-world" counterpart. They meet up with a group of gypsies headed towards the fair that Ed and Heidrich were going to to demonstrate one of their rockets. Edward saves one of the gypsies, Noah, from a group of men trying to capture her for her ability to read minds and runs off with her to safety. Later, soldiers from the mysterious pro-Nazi secret society known as the Thule Society, tainted and crushed, appear in Reole, and are quickly dispatched by Al in his original body. He realizes that they have come from another world and has to be the portal to where Ed is. Al uses Soul Transmutation to transfer part of his soul into a suit of armor, that ironically looks like the one he wore in the series.

Meanwhile, Ed and Heidrich are keeping Noah at their apartment. In the city, Ed sees a man drive by that looks like Führer King Bradley. After confronting him, he realizes he isn't Bradley, but his counterpart, a Jewish movie director named Fritz Lang. He is searching for a dragon to use as inspiration for one of his movies. At first skeptical, Ed joins the search at an abandoned castle where the dragon was last sighted. He finds the dragon, which turns out to be the Homunculus Envy (in the form he took in the last episode of the 2003 anime, after crossing through the Gate). Soldiers from the Thule Society come in and apprehend Envy to use in their experiments. Back at the Thule Society head quarters, Envy is strung in a circle above a large Transmutation Circle like image, and after biting into the Elrics' father Hohenheim of Light, activates the circle with his blood, sending the soldiers into the gate and to Reole.

Later, Ed breaks into the Thule Society head quarters and after finding the room with the circle, fills it in properly and accidently activates it with his blood from a cut on his face he sustained from a piece of glass when entering the society. This opens the Gate and sends the bodies of the soldiers who went in before, along with Alphonse who sealed part of his soul into one of the suits of armor during the fight. After a brief reunion, the two proceed to escape the society. Al can't keep his soul attached to the armor for long, so his soul dissipates and escapes soon after. This is enough time for the brothers to confirm that they had accomplished their goals from before.

During this time, the Elrics' friend Winry Rockbell, had traveled to Dublith to visit the Curtis residence but was informed by Sig Curtis that his late wife Izumi had succumbed to her injuries from Human Transmutation and died. At Izumi's grave, Winry finds a disheveled Wrath and takes him back to Resembool for automail maintenance. There, Wrath confronts Alphonse and leads him to the underground city. They are attack by a deformed, monstrous Gluttony and, after a battle, Wrath traps himself and Gluttony in the transmutation circle Al had made to open the gate. Al activates it and uses the two Homunculi as sacrifices. In front of the Gate, we see a brief scene of a naked Wrath reuniting with a naked Izumi and the pair going into the gate together.

While this is happening, Noah is contacted by the Thule Society and is told to read Edward's mind and find out how to activate the Transmutation Circle. At the beer hall, Ed and Noah go for dinner, but find that every one within the hall, including Maes Hughes' counterpart, is a member of the Nazi party that is planning to overthrow the German government. Before Ed can be captured, Fritz Lang breaks through the wall and rescues Ed, who proceeds to fly to the Thule headquarters and break through the window into the room with the Transmutation Circle and Heidrich's finished rocket, which is prepared to fly soldiers into the Gate and conquer Amestris. Dietlinde Eckhart, the leader of the Thule Society, was planning to use the technology and resources in Amestris (which she thought to be the mystical Shamballa) to conquer the world. Ed is about to attack her but stops when he sees Hohenheim in Envy's mouth. Hoheheim proceeds to apologize to Ed for "turning his son into a monster and then abandoning him, and not being able to stop this beast (Envy) from hurting him." After asking him to give Al his regards, forces Envy's mouth down on him and uses his blood and Envy's body to open the Gate.

After this event, Edward is horrified by his father's fate. Eckhart then shoots Edward in the prosthetic arm, who falls to the area containing the rockets. Edward wakes up to find he is strapped into another rocket created by Heidrich. After a brief talk with Edward, Heidrich launches him off before being gunned down by a member of the society. On his way into the Gate, Ed sees Noah who asks him to take her with him, but leaves her anyway. On the other side of the Gate, Ed crashes in the underground city and finds Al, Winry, and Sheska there. After a brief reunion, they see Eckhart and her fleet of ships, who had previously been mutated by the Gate Children, fly into Amestris. Al is horrified that he let something like that into the alchemic world and runs off. Ed tries to follow, but his broken prosthetic limbs prevents him from it, and Winry quickly installs a new automail arm and leg to Ed while several more ships pass through the Gate. Ed finds Al about to try to transmute a child who had been crushed by a collapsing house, but Ed stops him and tells him they need to stop Eckhart. Al agrees and they both set off to attack the war ships.

At the Central Command, soldiers are barely fending off the attacking soldiers of the Thule Society with Lt. Colonel Alex Louis Armstrong, until General Roy Mustang arrives and attacks several of the soldiers with alchemy. After giving orders and giving individual orders to each of the soldiers from his squad (except Riza Hawkeye, who he did not notice until all of the other soldiers had been dispatched), Roy creates a hot air balloon to directly attack the war ships. After taking to the skies, Roy Mustang then meets up with the Elric Brothers to take down the main ship. Fighting through most of the ship's external defenses and boarding the ship, Roy remains outside to secure the only exit whilst the Elrics enter to fight Eckhart, as Edward can now use alchemy. After Eckhart briefly fights Edward, she then retreats and releases several armored Thule Society solders to finish him, but they then turn on her due to Alphonse previously placing parts of his soul within the suits. Edward and Alphonse then flee, but Edward then uses alchemy to send Alphonse and Roy back to the ground without him, despite Al's objections. Before Alphonse leaves, Edward instructs Al to destroy the portal in Amestris while he destroys the one beyond the Gate, so that they can prevent any further invasions.

Edward then pilots the ship, and flies it back through the portal, crashing it in the lab containing Noah. Eckhart then leaves the ship, completely covered in Gate Children, heading toward Noah, trying to reach Shamballa once more. Knowing that Garcia had asked him to protect Noah, Officer Hughes responds quickly by firing a headshot at Eckhart, killing her instantly. After that, Edward exits the ship, and notices that Noah is cradling Alfons' dead body, knowing that he was shot in his chest. Upon exiting the ship, Ed finds that a suit of armor similar to Al's begins to talk - but when he inquires how long until the soul fragment fades, he finds Alphonse within it, who states he climbed back onto the ship after telling Mustang to destroy the portal in Amestris. . The brothers then decide to dismantle the portal together, despite not being able to use alchemy.

After attending the funeral of Alfons, the Elrics and Noah then ride in a vehicle which contains multiple travelers (driven by the real world versions of Lust and Scar). The brothers decide to destroy the Uranium bomb, and choose to continue to live in their new world, regardless of rumors of a "second great war", as Earth has become their new home.

The story takes place in Amestris, which is currently having minor skirmishes with Aerugo and Creta.

The country is ruled by martial law, under Fuhrer/Generalissimo.

The cultural base is European, possibly German.

The majority of Amestris' interest in alchemy is for military purposes.

Mount Fuji is located to the south of Youswell, in the east.

Christianity does not exist in this universe. (THAT MEANS NO CHRSITMAS OR HOLIDAYS)

Dublith, in the south, is where Izumi Curtis and her husband reside.

Aerugo:
Located south of Amestris.

Creta:
Located west of Amestris.

Drachma:
A hostile country located north of Amestris; sometimes translated as Drachna, but has been identified in the manga as Drachma. The Briggs Mountains separate Drachma and Amestris, which makes invasion for either country too much of a hassle.

Xing:
A country far to the east of Amestris, across the Great Desert, with a Chinese cultural base. There are several routes to Xing. The first is a rail system that was buried in the desert; the second is a route through the Khshayarsha (Xerxes) ruins; the third is by sea. Xing has alchemy, but appears to be for medical purposes and research.

Isshuvaru (Ishbal):
Located east of Amestris, Isshuvaru (Ishbar, or Ishvar) was annexed by Amestris during the Ishver Civil Conflict. The cultural base may be Indian or Middle Eastern, with a suggested compromise interpretation of Persian. The Ishvarites are monotheists who do not believe in or allow alchemy, however, Ishvara means 'god' in Sanskrit. The Ishvarites' proximity to the ruined city of Xerxes (possibly destroyed through alchemical reaction) may be partly reason for their ban on Alchemy.
