It is quite noticeable in both the movies and comics, that at the beginning Rogue had a thing for Wolverine, but after meeting Bobby, it went away, and she saw him as a father. But, what if those feelings never went away, and he was never a "father" figure to her. She just had these feelings for him that would never go away. And in the back of his own mind, he shared those feelings for her, but never knew how others would react and what would happen if he expressed his feelings.
