The main character of the anime, Ahiru (meaning 'duck') is an energetic but clumsy young girl in the beginner's class at Kinkan Academy. Before she became a human, however, she was a duckling living in a nearby pond where another student, Mytho, often came to dance. Ahiru was smitten with him and wanted to do something to remedy his loneliness, which drew the attention of Drosselmeyer. The ghostly author gave her a pendant that could transform her into Princess Tutu; quacking turns her back into a duck, but touching water while wearing the necklace lets her become human. Drosselmeyer warned her that declaring her love for Mytho would destroy the pendant and leave her as a duck forever.

Able to sense the heart shards when her pendant glowed, Ahiru slowly began to put Mytho's feelings back together. She danced with people who had been possessed by the heart shards, helping them understand their feelings. Things were further complicated by Rue and Fakir, who didn't want the Prince to change. Rue reawakened as Princess Kraehe, causing a rift in their friendship, while she and Fakir went from arguing to working together so they could protect Mytho.

After Mytho's feeling of love became tainted, Princess Tutu began protecting schoolmates from the ravens while trying to figure out a way to turn Rue and Mytho back into their original selves. She helped Fakir realize his story-spinning powers and tried to break the spell over Kinkan Town, actively defying Drosselmeyer instead of following his advice to keep Mytho for herself. When the Raven was resurrected, Ahiru had no other choice to save her friends than giving Mytho the last heart shard within her pendant, turning her permanently back into a duck.

Originally stuck on the sidelines in the battle between the Prince and the Raven, Ahiru started to dance one more time, distracting the transformed townspeople. This allowed Mytho to save Rue, who had been swallowed by the Raven, and gave Fakir the inspiration he needed to write a final story: how Princess Tutu had used the power of hope to save the town. With the story over, she was erased from the memory of the townspeople, and returned to a quiet life on the water after finally seeing her friends smile.
